Environmental heterogeneity is a major determinant of plant population dynamics. In semi-arid Kalahari savannas, heterogeneity is created by savanna structure, i.e. by the spatial arrangement and temporal dynamics of woody plant and open grassland microsites. We formulate a conceptual model describing the effects of savanna dynamics on the population dynamics of the animal-dispersed shrub Grewia flava. From empirical results we derive model rules describing effects of savanna structure on several processes in Grewia's life cycle. By formulating the model, we summarise existing information on Grewia demography and identify gaps in this knowledge. Despite a number of such gaps, the model can be used to make certain quantitative predictions. As an example, we apply the model to investigate the role of seed dispersal in Grewia encroachment on rangelands. Model results show that cattle promote encroachment by depositing substantial numbers of seeds in open areas, where Grewia is otherwise dispersal-limited. Finally, we draw some general conclusions about Grewia's life history and population dynamics. Under natural conditions, concentrated seed deposition under woody plants appears to be a key process causing the observed association between Grewia and other woody plants. Furthermore, low rates of recruitment and high adult survival result in slow-motion dynamics of Grewia populations. As a consequence, Grewia populations interact with savanna dynamics on long temporal and short to intermediate spatial scales.
From the Drosophila virilis late puff region 31C, we microcloned two neighbouring genes, Kil-1 and Kil-2, that encode putative Kunitz serine protease inhibitor like proteins. The Kil-1 gene is expressed exclusively in prepupal salivary glands. Using a size mutant of the KIL-1 protein and MALDI-TOF analysis, we demonstrate that during pupation this protein is released from the prepupal salivary glands into the pupation fluid covering the surface of the pupa. 3-D- structure predictions are consistent with the known crystal structure of the human Kunitz type protease inhibitor 2KNT. This is the first experimental proof for the extra-corporal presence of a distinct Drosophila prepupal salivary gland protein. Possible functions of KIL-1 in the context of the control of proteolytic activities in the pupation fluid are discussed. (C) 2004 Elsevier Ltd. All rights reserved
A novel multilayer cytochrome c electrode for the quantification of superoxide radical concentrations is introduced. The electrode consists of alternating layers of cytochrome c and poly(aniline(sulfonic acid)) on a gold wire electrode. The formation of multilayer structures was proven by SPR experiments. Assemblies with 2-15 protein layers showed electrochemical communication with the gold electrode. For every additional layer, a substantial increase in electrochemically active cytochrome c (cyt. c) was found. For electrodes of more than 10 layers, the increase was more than 1 order of magnitude as compared to monolayer electrode systems. Thermodynamic and kinetic parameters of the electrodes were characterized. The mechanism of electron transfer within the multilayer assembly was studied, with results suggesting a protein-protein electron-transfer model. Electrodes of 2-15 layers were applied to the in vitro quantification of enzymatically generated superoxide, showing superior sensitivity as compared to a monolayer-based sensor. An electrode with 6 cyt. c/PASA layers showed the highest sensitivity of the systems studied, giving an increase in sensitivity of half an order of magnitude versus the that of the monolayer electrode. The stability of the system was optimized using thermal treatment, resulting in no loss in sensor signal or protein loading after 10 successive measurements or 2 days of storage
Plasmid shuttle vectors that contain both prokaryotic (Escherichia coli) and eukaryotic origins of replication are routinely used in molecular biology since E coli is generally the organism of choice for manipulation of recombinant DNA. Initial transformation of the shuttle vector into E coli allows production of microgram quantities of DNA suitable for transformation of low-transformationefficiency hosts. A shuttle/expression vector for the yeast Kluyveromyces lactis, pCWK1, allows recombinant protein fused to the killer toxin signal sequence to be secreted to the medium. The heterologous genes are transcribed under the control of the K lactis LAC4 promoter, which is tightly regulated in K lactis. However, in E coli the LAC4 promoter functions constitutively, and as a result, uncontrolled transcription and translation of genes that are toxic in E coli can result in cell death, and subsequent failure to recover intact E. coli transformants. We have constructed and tested a modified shuttle vector that contains a K lactis ribosomal intron that acts as a translational terminator in E coli, preventing or reducing the expression of recombinant proteins and avoiding toxicity. When transcribed in K lactis, the intron is spliced from the mRNA allowing the translation of intact full- length, active recombinant gene product. In this work we describe a new preparation method for an esterolytic imprinted polymer with catalytic sites on the surface. A template was prepared by immobilizing a transition state analogue (phosphoramidic acid derivative) of an esterolytic reaction within porous silica particles. Polymerization within the pores was carried out using 4- vinylimidazole as a functional monomer and divinylbenzene as a cross-linker. The polymer was released by dissolution of the silica support with hydrofluoric acid and catalytic properties were studied by incubation with three different 4- nitrophenylesters and spectrophotometric determination of the released 4-nitrophenol. For 4-nitrophenyl acetate an activity of 211 nmol min(-1) mg(-1) and a K-m value of 2.2 mmol L-1 was obtained
Für ein tiefergehendes Verständnis von Entwicklung und Funktion der quergestreiften Muskulatur ist eine Betrachtung der am Aufbau der Myofibrillen, den kontraktilen Organellen, beteiligten Proteine essentiell. Die vorliegende Arbeit beschäftigt sich mit Myomesin, einem Protein der sarkomeren M-Bande. Zunächst wurde die cDNA des humanen Myomesins vollständig kloniert, sequenziert und nachfolgend die komplette Größe der aminoterminalen Kopfdomäne bestimmt. Es konnte gezeigt werden, daß Myomesin in vitro mit den Domänen 1 und 12 an Myosin bindet. Die muskelspezifische Isoform der Kreatinkinase bindet an die Domänen 7 und 8. Stimulations- und Inhibitionsexperimente belegen, daß Myomesin an Serin 618 in vivo durch die Proteinkinase A phosphoryliert wird und daß diese Phosphorylierung durch Aktivierung beta2-adrenerger Rezeptoren stimulierbar ist. In Muskelgewebeproben von Patienten, die an der Hypertrophen Kardiomyopathie, einer genetisch bedingten Herzmuskelkrankheit, erkrankt sind, konnte mit einem neu hergestellten phosphorylierungsabhängigen Antikörper eine Verminderung der Menge phosphorylierten Myomesins nachgewiesen werden. Mögliche Ursachen werden diskutiert. Myomesin bildet Dimere, wie durch hefegenetische und biochemische Experimente gezeigt werden konnte. Die Dimerisierung von Myomesin könnte eine zentrale Rolle für den Einbau der Myosinfilamente in die naszierende Myofibrille haben. Anhand der gewonnenen Daten wurde ein verbessertes Modell der zentralen M-Bande erstellt.
Ziel der vorliegenden Arbeit war die Entwicklung einer SNP-Genotypisierungsmethode mit auf Mikroarrays immobilisierten PCR-Produkten. Für die Analyse wurde ein faseroptischer Affinitätssensor bzw. ein Durchfluss-Biochip-Scanner mit integrierter Fluoreszenzdetektion verwendet. An den immobilisierten Analyten (PCR-Produkten) wurde eine Fluoreszenzoligonukleotidsonde hybridisiert und anschließend die Dissoziation der Sonde im Fluss verfolgt. Die Diskriminierung von Wildtyp- und Mutanten-DNA erfolgte durch die kinetische Auswertung der Dissoziationskurven sowie durch die Analyse der Fluoreszenzintensität. Die Versuche am faseroptischen Affinitätssensor zeigten, dass DNA-DNA-Hybride sowohl von Oligonukleotiden als auch von PCR-Produkten ein typisches Dissoziationsverhalten aufweisen, wobei fehlgepaarte Hybride eine signifikant schnellere Dissoziation zeigen als perfekt passende Hybride. Dieser Geschwindigkeitsunterschied lässt sich durch den Vergleich der jeweiligen kinetischen Geschwindigkeitskonstanten kD quantitativ erfassen. Da die Kopplung des Analyten an der Chipoberfläche sowie die Hybridisierungs- und Dissoziationsparameter essentiell für die Methodenentwicklung war, wurden die Parameter für ein optimales Spotting und die Immobilisierung von PCR-Produkten ermittelt. Getestet wurden die affine Kopplung von biotinylierten PCR-Produkten an Streptavidin-, Avidin- und NeutrAvidin-Oberflächen sowie die kovalente Bindung von phosphorylierten Amplifikaten mit der EDC/Methylimidazol-Methode. Die besten Ergebnisse sowohl in Spotform und -homogenität als auch im Signal/Rausch-Verhältnis wurden an NeutrAvidin-Oberflächen erreicht. Für die Etablierung der Mikroarray-Genotypisierungsmethode durch kinetische Analyse nach einem Hybridisierungsexperiment wurden Sondenlänge, Puffersystem, Spotting-Konzentration des Analyten sowie Temperatur optimiert. Das Analysensystem erlaubte es, PCR-Produkte mit einer Konzentration von 250 ng/µl in einem HEPES-EDTA-NaCl-Puffer auf mit NeutrAvidin beschichtete Glasträger zu spotten. In den anschließenden Hybridisierungs- und Dissoziationsexperimenten bei 30 °C konnte die Diskriminierung von homocygoter Wildtyp- und homocygoter Mutanten- sowie heterocygoter DNA am Beispiel von Oligonukleotid-Hybriden erreicht werden. In einer Gruppe von 24 homocygoten Patienten wurde ein Polymorphismus im SULT1A1-Gen analysiert. Sowohl durch kinetische Auswertung als auch mit der Analyse der Fluoreszenzintensität wurde der Genotyp der Proben identifiziert. Die Ergebnisse wurden mit dem Referenzverfahren, der Restriktionschnittstellenanalyse (PCR-RFLP) validiert. Lediglich ein Genotyp wurde falsch bestimmt, die Genauigkeit lag bei 96%. In einer Gruppe von 44 Patienten wurde der Genotyp eines SNP in der Adiponectin-Promotor-Region untersucht. Nach Vergleich der Analysenergebnisse mit denen eines Referenzverfahrens konnten lediglich 14 der untersuchten Genotypen bestätigt werden. Ursache für die unzureichende Genauigkeit der Methode war vor allem das schlechte Signal/Rausch-Verhältnis. Zusammenfassend kann gesagt werden, dass das in dieser Arbeit entwickelte Analysesystem für die Genotypisierung von Einzelpunktmutationen geeignet ist, homocygote Patientenproben zuverlässig zu analysieren. Prinzipiell ist das auch bei heterocygoter DNA möglich. Da nach aktuellem Kenntnisstand eine SNP-Analysemethode an immobilisierten PCR-Produkten noch nicht veröffentlicht wurde, stellt das hier entwickelte Verfahren eine Alternative zu bisher bekannten Mikroarray-Verfahren dar. Als besonders vorteilhaft erweist sich der reverse Ansatz der Methode. Der hier vorgestellte Ansatz ist eine kostengünstigere und weniger hoch dimensionierte Lösung für Fragestellungen beispielsweise in der Ernährungswissenschaft, bei denen meist eine mittlere Anzahl Patienten auf nur einige wenige SNPs zu untersuchen ist. Wenn es gelingt, durch die Weiterentwicklung der Hardware bzw. weiterer Optimierung, eine Verbesserung des Signal/Rausch-Verhältnisses und damit die Diskriminierung von heterocygoter DNA zu erreichen, kann diese Methode zukünftig bei der Analyse von mittelgroßen Patientengruppen alternativ zu anderen Genotypisierungsmethoden verwendet werden.
Analyse von transgenen Kartoffelpflanzen mit veränderter cytosolischer Phosphorylase (Ph2) Aktivität

Recent high-throughput technologies enable the acquisition of a variety of complementary data and imply regulatory networks on the systems biology level. A common approach to the reconstruction of such networks is the cluster analysis which is based on a similarity measure. We use the information theoretic concept of the mutual information, that has been originally defined for discrete data, as a measure of similarity and propose an extension to a commonly applied algorithm for its calculation from continuous biological data. We compare our approach to previously existing algorithms. We develop a performance optimised software package for the application of the mutual information to large-scale datasets. Furthermore, we design and implement a web-based service for the analysis of integrated data measured with different technologies. Application to biological data reveals biologically relevant groupings and reconstructed signalling networks show agreements with physiological findings.
In a selected literature survey we reviewed studies on the habitat heterogeneity-animal species diversity relationship and evaluated whether there are uncertainties and biases in its empirical support. We reviewed 85 publications for the period 1960-2003. We screened each publication for terms that were used to define habitat heterogeneity, the animal species group and ecosystem studied, the definition of the structural variable, the measurement of vegetation structure and the temporal and spatial scale of the study. The majority of studies found a positive correlation between habitat heterogeneity/diversity and animal species diversity. However, empirical support for this relationship is drastically biased towards studies of vertebrates and habitats under anthropogenic influence. In this paper we show that ecological effects of habitat heterogeneity may vary considerably between species groups depending on whether structural attributes are perceived as heterogeneity or fragmentation. Possible effects may also vary relative to the structural variable measured. Based upon this, we introduce a classification framework that may be used for across-studies comparisons. Moreover, the effect of habitat heterogeneity for one species group may differ in relation to the spatial scale. In several studies, however, different species groups are closely linked to 'keystone structures' that determine animal species diversity by their presence. Detecting crucial keystone structures of the vegetation has profound implications for nature conservation and biodiversity management.
SKOR and GORK are outward-rectifying plant potassium channels from Arabidopsis thaliana. They belong to the Shaker superfamily of voltage-dependent K+ channels. Channels of this class are composed of four alpha-subunits and subunit assembly is a prerequisite for channel function. In this study the assembly mechanism of SKOR was investigated using the yeast two-hybrid system and functional assays in Xenopus oocytes and in yeast. We demonstrate that SKOR and GORK physically interact and assemble into heteromeric K-out channels. Deletion mutants and chimeric proteins generated from SKOR and the K-in channel alpha-subunit KAT1 revealed that the cytoplasmic C-terminus of SKOR determines channel assembly. Two domains thatchannel a-subunit KAT1 revealed that the cytoplasmic C-terminus of SKOR determines channel assembly. Two domains that are crucial for channel assembly were identified: i), a proximal interacting region comprising a putative cyclic nucleotide-binding domain together with 33 amino acids just upstream of this domain, and ii), a distal interacting region showing some resemblance to the K-T domain of KAT1. Both regions contributed differently to channel assembly. Whereas the proximal interacting region was found to be active on its own, the distal interacting region required an intact proximal interacting region to be active. K-out alpha-subunits did not assemble with K-in alpha-subunits because of the absence of interaction between their assembly sites
Diacylglycerol kinase (DGK) phosphorylates diacylglycerol (DAG) to generate phosphatidic acid (PA). Both DAG and PA are implicated in signal transduction pathways. DGKs have been widely studied in animals, but their analysis in plants is fragmentary. Here, we report the cloning and biochemical characterization of AtDGK2, encoding DGK from Arabidopsis thaliana. AtDGK2 has a predicted molecular mass of 79.4 kDa and, like AtDGK1 previously reported, harbors two copies of a phorbol ester/DAG-binding domain in its N-terminal region. AtDGK2 belongs to a family of seven DGK genes in A. thaliana. AtDGK3 to AtDGK7 encode similar to55-kDa DGKs that lack a typical phorbol ester/DAG-binding domain. Phylogenetically, plant DGKs fall into three clusters. Members of all three clusters are widely expressed in vascular plants. Recombinant AtDGK2 was expressed in Escherichia coli and biochemically characterized. The enzyme phosphorylated 1,2-dioleoyl-sn-glycerol to yield PA, exhibiting Michaelis-Menten type kinetics. Estimated K-m and V-max values were 125 muM for DAG and 0.25 pmol of PA min(-1) mug(-1), respectively. The enzyme was maximally active at pH 7.2. Its activity was Mg2+-dependent and affected by the presence of detergents, salts, and the DGK inhibitor R59022, but not by Ca2+. AtDGK2 exhibited substrate preference for unsaturated DAG analogues (i.e. 1-stearoyl-2-arachidonoyl-sn-glycerol and 1,2- dioleoyl-sn-glycerol). The AtDGK2 gene is expressed in various tissues of the Arabidopsis plant, including leaves, roots, and flowers, as shown by Northern blot analysis and promoter-reporter gene fusions. We found that AtDGK2 is induced by exposure to low temperature (4degreesC), pointing to a role in cold signal transduction
The Arabidopsis tandem-pore K+ (TPK) channels displaying four transmembrane domains and two pore regions share structural homologies with their animal counterparts of the KCNK family. In contrast to the Shaker-like Arabidopsis channels (six transmembrane domains/one pore region), the functional properties and the biological role of plant TPK channels have not been elucidated yet. Here, we show that AtTPK4 (KCO4) localizes to the plasma membrane and is predominantly expressed in pollen. AtTPK4 (KCO4) resembles the electrical properties of a voltage-independent K+ channel after expression in Xenopus oocytes and yeast. Hyperpolarizing as well as depolarizing membrane voltages elicited instantaneous K+ currents, which were blocked by extracellular calcium and cytoplasmic protons. Functional complementation assays using a K+ transport-deficient yeast confirmed the biophysical and pharmacological properties of the AtTPK4 channel. The features of AtTPK4 point toward a role in potassium homeostasis and membrane voltage control of the growing pollen tube. Thus, AtTPK4 represents a member of plant tandem-pore-K+ channels, resembling the characteristics of its animal counterparts as well as plant-specific features with respect to modulation of channel activity by acidosis and calcium

Biomass size spectra collate structural and functional attributes of plankton communities enabling standardised temporal and cross-system comparisons and may be rapidly obtained by automated particle counters. To examine how differences in plankton communities from highly eutrophic and more oligotrophic lakes are reflected in size spectra, a three-year time series of biomass size spectra was established for polymictic, eutrophic Lake Müggelsee, based on approximately weekly sampling and microscopic enumeration. The continuous but often bumpy size spectra reflected appropriately the seasonal and trophy-related variations in the plankton composition and growth conditions and the potential impact of daphnids on smaller plankton. We tested the hypothesis that more diverse plankton communities have smoother size spectra than impoverished ones. The spectra of L. Müggelsee and other more less eutrophic lakes covaried roughly with the functional diversity in total plankton composition but were unrelated to taxonomical diversity within the phyto- or mesozooplankton. The slopes of the normalised size spectra of Lake Müggelsee were generally more negative than -1, exhibited a recurrent seasonal pattern, and were strongly correlated with crustacean biomass. In contrast to less eutrophic systems, slopes could not be used to quantify energy fluxes within the foodweb due to highly variable algal P/B ratios and frequently bumpy size distributions. The latter indicated stronger deviations from the ideal concept of a steady energy flow along the size gradient than found in e. g. large, mesotrophic Lake Constance.

Glucose dehydrogenase (GDH) was assembled electrostatically onto QCM-gold electrodes by their sequential deposition with anionic polyelectrolytes such as PSS and PASA. For the layer-by-layer arrangements both the microgravimetric and the electrochemical sensor signal were followed. Increasing amounts of GDH were deposited by stepwise formation of alternating layers of GDH and PSS or PASA. The mass increase was about 1.88 mug/cm(2) for one GDH/ PASA bilayer and 2.4 mug/cm(2) for a GDH/PSS bilayer. The addition of phenolic compounds resulted in an oxidation current, which could be catalytically increased by the GDH catalysed reaction in the presence of glucose. The system functions as glucose sensor when quinones are present in nonlimiting amount. The amperometric response was already diffusion limited when a single layer of GDH was adsorbed. The sensor sensitivity increased by a factor of 10 when MSA was used instead of MUA as initial electrode modifier
Charakterisierung von ausgewählten Protein-Phosphatasen und MATE-Proteinen aus Arabidopsis thaliana

Im ersten Teil der vorliegenden Arbeit wurde die Genexpression der Protein Phosphatase-gene TOPP1, TOPP2, TOPP5, STH1 und STH2 analysiert. Alle fünf ausgewählten Gene kodieren für PP des PP1/PP2A-Typs. Es wurde untersucht, ob homologen PP-Isoformen individuelle Expressionsmuster zugewiesen werden konnten. Besonderes Augenmerk richtete sich dabei auf die Expression von PP-Genen in den Schließzellen von A. thaliana. In mehreren Inhibitorstudien wurde beschrieben, dass PP1/PP2A-Proteine eine wichtige Rolle in der Signaltransduktion pflanzlicher Schließzellen spielen. Bisher konnte allerdings noch keine der entsprechenden katalytischen Untereinheiten auf molekularer Ebene identifiziert werden. Im Rahmen dieser Arbeit wurde zum ersten Mal nachgewiesen, dass mit TOPP1 ein Protein des PP1-Typs präferenziell in den Schließzellen von A. thaliana exprimiert wird. Ein Vergleich der Genexpression von TOPP1, TOPP2 und TOPP5 zeigte für die drei homologen Gene sehr Isoform-spezifische Expressionsmuster. Dies war ein deutlicher Hinweis, dass diese eng verwandten PP trotz großer Übereinstimmung auf Aminosäureebene vermutlich unterschiedliche Funktionen in planta haben. Die Untersuchung der Genexpression von STH1 und STH2 zeigte, dass die fast identischen Proteine zum Teil in unterschiedlichen Geweben vorkommen. Die Transkripte der beiden Gene, welche eine eigene Untergruppe von PP2A-verwandten Sequenzen bilden, konnten aus EF isoliert werden. Der in dieser Arbeit entwickelte Screeningansatz ermöglichte es, die sehr ähnlichen cDNA-Fragmente eindeutig voneinander zu unterscheiden. Die gefundenen Isoform-spezifischen Expressionsmuster waren ein deutlicher Hinweis auf unterschiedliche Funktionen in planta. Zur weiteren Untersuchung der PP-Funktionen in planta wurden Pflanzen mit veränderter Genaktivität von TOPP2 oder STH1 untersucht. In Pflanzen mit RNAi-vermittelter Reduktion des TOPP2-Transkriptgehalts ließ sich ein deutlich verändertes Blattwachstum beobachten. Die eingerollten oder asymmetrisch entwickelten Blätter waren vermutlich ein Hinweis, dass diese PP1-Isoform auch in A. thaliana eine Rolle bei der Zellteilung spielt. Für TOPP2-Expression in Hefen wurde diese Funktion schon nachgewiesen. Die Analyse von Insertions-mutanten mit T-DNA Insertionen in beiden STH1-Allelen waren neben den Expressions-studien ein weiterer Hinweis, dass sich STH1 nicht funktionell durch STH2 ersetzen lässt. Die Experimente in dieser Arbeit zeigten, dass das Fehlen der STH1-Genaktivität zu einem deutlichen Blattphänotyp mit gezahnten Blatträndern führte. Für STH2-Insertionsmutanten wurde dieses veränderte Wachstum nicht beschrieben. Im zweiten Teil dieser Arbeit wurde das Gen NIC1, welches für ein MATE-Membranprotein kodiert, identifiziert und charakterisiert. Die Sequenzierung des Genoms von A. thaliana hatte gezeigt, dass mindestens 56 MATE-Gene in dieser Pflanze vorhanden sind. Zum Zeitpunkt der Identifikation von NIC1 war keines dieser Gene charakterisiert. Außer für das MATE-Protein ERC1 aus S. cerevisiae gab es keine Studien zu eukaryotischen Mitgliedern dieser großen Familie von Membranproteinen. Anhand NIC1 wurden heterologe Expressionssysteme zur funktionellen Charakterisierung von MATE-Proteinen aus Pflanzen etabliert. Die cDNA von NIC1 wurde nach ihrer Klonierung in X. laevis Oozyten und S. cerevisiae exprimiert. In S. cerevisiae erhöhte die NIC1-Expression die Lithumtoleranz der Hefen und führte zu einer Verminderung der Natriumtoleranz. Parallele Versuche mit NIC2 und NIC4 (in den Diplomarbeiten von Blazej Dolniak und Mandy Kursawe) zeigten, dass auch diese beiden Proteine die Salztoleranz von S. cerevisiae beeinflussten. Während NIC2 die Lithium- und Natriumtoleranz erhöhte, führte NIC4-Expresion zu einer höheren Sensibilität gegenüber diesen beiden Kationen. Die unterschiedlichen Eigenschaften der drei homologen Proteine zeigten sich auch bei ihrer Expression in X. laevis Oozyten. NIC1 induzierte in den Oozyten auswärts gerichtete Chloridströme, die spannungsabhängig waren und durch mikromolare Konzentrationen der trivalenten Kationen Lanthan oder Gadolinium inhibiert werden konnten. NIC4 induzierte Barium-inhibierbare Kaliumströme, die spannungsunabhängig waren. Für NIC2 ließ sich in diesem Expressionssystem keine Aktivität detektieren. Zur Untersuchung der NIC1-Funktion in planta wurde die Genaktivität in transgenen Pflanzen lokalisiert und reduziert. Die NIC1-Genexpression war hauptsächlich in den vaskulären Geweben der Pflanze detektierbar und einer Verminderung des NIC1-Transkriptgehalts beeinflusste die Entwicklungsgeschwindigkeit der Pflanzen. Sie entwickelten sich deutlich langsamer als der parallel kultivierte Wildtyp. Der deutliche Phänotyp bei Veränderung der Genaktivität von nur einem der mindestens 56 vorhandenen MATE-Gene in A. thaliana zeigte, dass vermutlich keine weitere MATE-Isoform in der Lage ist, die Funktion von NIC1 zu übernehmen.
The presence of partially folded intermediates along the folding funnel of proteins has been suggested to be a signature of potentially aggregating systems. Many studies have concluded that metastable, highly flexible intermediates are the basic elements of the aggregation process. In a previous paper, we demonstrated how the choice between aggregation and folding behavior was influenced by hydrophobicity distribution patterning along the sequence, as quantified by recurrence quantification analysis (RQA) of the Myiazawa-Jernigan coded primary structures. In the present paper, we tried to unify the "partially folded intermediate" and "hydrophobicity/charge" models of protein aggregation verifying the ability of an empirical relation, developed for rationalizing the effect of different mutations on aggregation propensity of acyl-phosphatase and based on the combination of hydrophobicity RQA and charge descriptors, to discriminate in a statistically significant way two different protein populations: (a) proteins that fold by a process passing by partially folded intermediates and (b) proteins that do not present partially folded intermediates
During 1987-1998, the ciliates and their prey and predator communities in large, deep, mesotrophic Lake Constance were intensively studied as it underwent re-oligotrophication. Ciliate biomass exhibited the bimodal seasonal distribution typical for meso-eutrophic lakes, with high biomass in spring and summer and low biomass in winter and during the clear-water phase. Cluster analysis produced nine groups of temporally co-occurring ciliate morphotypes with potentially similar ecological characteristics. The clusters exhibited a larger seasonality than found in the size distribution, showing that similarly-sized ciliates had seasonally compensatory dynamics. Ciliate biomass declined by approx. 30 % during the 12 years of study, i.e. considerably less than daphnids (and total phosphorus). This yielded a significant increase in the ratio between summer ciliate and daphnid biomass as re-oligotrophication progressed, in contrast to previous studies. Few indications for a mechanistic link between phosphorus concentrations (which declined threefold during the study period) and ciliate biomass or community composition via group-specific food concentrations were found. The relative contribution of three of the nine clusters changed as re-oligotrophication progressed. Ciliate size distribution was related to reoligotrophication and daphnid biomass in summer. The smallest and largest ciliates gained in importance when daphnids decreased whereas large ciliates declined. Overall, summer daphnid biomas had a greater predictive power for attributes of the ciliate community than the other factors studied (phosphorus, prey biomass, copepod biomass). The extent of bottom-up and top-down control of ciliates appeared to be time and group specific. Overall, the ciliate community exhibited remarkably recurrent seasonal patterns despite major alternations in abiotic and biotic conditions.
The first IMPI (inhibitor of metalloproteinases from insects) was identified in the greater wax moth, Galleria mellonella [Wedde, Weise, Kopacek, Franke and Vilcinskas (1998) Eur. J. Biochem. 255, 535-543]. Here we report cloning and expression of a cDNA coding for this IMPI. The IMPI mRNA was identified among the induced transcripts from a subtractive and suppressive PCR analysis after bacterial challenge of G. mellonella larvae. Induced expression of the IMPI during a Immoral immune response was confirmed by real-time PCR, which documented up to 500 times higher amounts of IMPI mRNA in immunized larvae in comparison with untreated ones. The IMPI sequence shares no similarity with those of tissue inhibitors of metalloproteinases or other natural inhibitors of metalloproteinases, and the recombinant IMPI specifically inhibits thermolysin-like metalloproteinases, but not matrix metalloproteinases. These results support the hypothesis that the IMPI represents a novel type of immune-related protein which is induced and processed during the G. mellonella humoral immune response to inactivate pathogen-associated thermolysin-like metalloproteinases
The in vitro superoxide scavenging activity (as determined by electrochemical measurement) and the in vivo antioxidant potential (as determined by a mouse model of carbon tetrachloride (CCl4) hepatotoxicity) of methanolic extracts prepared from 10 Chinese tonifying herbs were compared. Electrochemical measurement using a cytochrome c (Cyt. c) sensor showed that all of the tested herbal extracts exhibited a medium superoxide scavenging activity of different potency, as indicated by their IC50 values. The in vivo measurement demonstrated that 80% of the herbal extracts displayed in vivo antioxidant potential, as assessed by the percentage of protection of the activity of plasma alanine aminotransferases and the hepatic glutathione regeneration capacity under CCl4-intoxicated condition. Although the in vitro antioxidant activity did not correlate quantitatively with the in vivo antioxidant potential, for 8 out of 10 samples a similar tendency was found. The rapid amperometric assessment of antioxidant potential by Cyt. c sensor may offer a convenient and direct method for screening as well as the quality control of herbal products. Für das Verständnis der Strukturbildung bei Proteinen ist es wichtig, allgemein geltende Prinzipien der Stabilität und Faltung zu verstehen. Bisher wurde viel Arbeit in die Erörterung von Gesetzmäßigkeiten zu den Faltungseigenschaften von globulären Proteinen investiert. Die große Proteinklasse der solenoiden Proteine, zu denen z. B. Leucine-Rich Repeat- (LRR-) oder Ankyrin-Proteine gehören, wurde dahingegen noch wenig untersucht. Die Proteine dieser Klasse sind durch einen stapelförmigen Aufbau von sich wiederholenden typischen Sequenzeinheiten gekennzeichnet, was in der Ausbildung einer elongierten Tertiärstruktur resultiert. In der vorliegenden Arbeit sollte versucht werden, die Stabilität und Faltung eines LRR-Proteins mittels verschiedener biophysikalischer Methoden zu charakterisieren. Als Untersuchungsobjekt diente die für die Infektion ausreichende zentrale LRR-Domäne des Invasionsproteins Internalin B (InlB241) des Bakteriums Listeria monocytogenes. Des weiteren sollten die Integrität und die Stabilitäts- und Faltungseigenschaften der sogenannten Internalin-Domäne (InlB321) untersucht werden. Hierbei handelt es sich um die bei allen Mitgliedern der Internalinfamilie vorkommende Domäne, welche aus einer direkten Fusion des C-terminalen Endes der LRR-Domäne mit einer Immunglobulin (Ig)-ähnlichen Domäne besteht. Von beiden Konstrukten konnte eine vollständige thermodynamische Charakterisierung, mit Hilfe von chemisch- bzw. thermisch-induzierten Faltungs- und Entfaltungsübergängen durchgeführt werden. Sowohl InlB241 als auch InlB321 zeigen einen reversiblen und kooperativen Verlauf der chemisch-induzierten Gleichgewichtsübergänge, was die Anwendung eines Zweizustandsmodells zur Beschreibung der Daten erlaubte. Die zusätzliche Ig-ähnliche Domäne im InlB321 resultierte im Vergleich zum InlB241 in einer Erhöhung der freien Enthalpie der Entfaltung (8.8 kcal/mol im Vergleich zu 4.7 kcal/mol). Diese Stabilitätszunahme äußerte sich sowohl in einer Verschiebung des Übergangsmittelpunktes zu höheren Guanidiniumchlorid-Konzentrationen als auch in einer Erhöhung der Kooperativität des Gleichgewichtsübergangs (9.7 kcal/mol/M im Vergleich zu 7.1 kcal/mol/M). Diese Beobachtungen zeigen dass die einzelnen Sequenzeinheiten der LRR-Domäne nicht unabhängig voneinander falten und dass die Ig-ähnliche Domäne, obwohl sie nicht direkt mit dem Wirtszellrezeptor während der Invasion interagiert, eine kritische Rolle für die <i style='mso-bidi-font-style:normal'>in vivo Stabilität des Internalin B spielt. Des weiteren spiegelt die Kooperativität des Übergangs die Integrität der Internalin-Domäne wieder und deutet darauf hin, dass bei beiden Proteinen keine Intermediate vorliegen. Kinetische Messungen über Tryptophanfluoreszenz und Fern-UV<span style='color:red'> </span>Circulardichroismus deuteten auf die Existenz eines relativ stabilen Intermediates auf dem Faltungsweg der LRR-Domäne hin. Faltungskinetiken aus einem in pH 2 denaturierten Zustand zeigten ein reversibles Verhalten und verliefen über ein Intermediat. Eine Erhöhung der Salzkonzentration des sauer-denaturierten Proteins führte zu einer Kompaktierung der entfalteten Struktur und resultierte im Übergang zu einem alternativ gefalteten Zustand. Bei der Internalin-Domäne deuteten kinetische Messungen des Fluoreszenz- und Fern-UV Circulardichroismus-Signals während der Entfaltung möglicherweise auf die Präsenz von zwei Prozessen hin. Der erste langsame Entfaltungsprozess kurz nach dem Übergangsmittelpunkt zeigte eine starke Abhängigkeit von der Temperatur, während der zweite schnellere Prozess der Entfaltung stärker von der Guanidiniumchlorid-Konzentration abhing. Renaturierungskinetiken zeigten das Auftreten von mindestens einem Faltungsintermediat. Kinetische Daten aus Doppelsprungexperimenten lieferten für die Erklärung der langsamen Faltungsphase zunächst keinen Hinweis auf dass Vorliegen einer Prolinisomerisierungsreaktion. Die vollständige Amplitude während der Renaturierung konnte nicht detektiert werden, weswegen von einer zweiten schnellen Phase im Submillisekundenbereich ausgegangen werden kann. Die Ergebnisse der Faltungskinetiken zeigen, dass die InlB-Konstrukte als Modelle für die Untersuchung der Faltung von Solenoidproteinen verwendet werden können.<span lang=EN-GB style='mso-ansi-language: EN-GB'><o:p></o:p></span>

Previous work has shown that mutations in muscle LIM protein (MLP) can cause hypertrophic cardiomyopathy (HCM). In order to gain an insight into the molecular basis of the disease phenotype, we analysed the binding characteristics of wild-type MLP and of the (C58G) mutant MLP that causes hypertrophic cardiomyopathy. We show that MLP can form a ternary complex with two of its previously documented myofibrillar ligand proteins, N-RAP and alpha-actinin, which indicates the presence of distinct, non-overlapping binding sites. Our data also show that, in comparison to wild-type MLP, the capacity of the mutated MLP protein to bind both N-RAP and alpha-actinin is significantly decreased. In addition, this single point mutation prevents zinc coordination and proper folding of the second zinc-finger in the first LIM domain, which consequently renders the protein less stable and more susceptible to proteolysis. The molecular basis for HCM-causing mutations in the MLP gene might therefore be an alteration in the equilibrium of interactions of the ternary complex MLP-N-RAP-alpha-actinin. This assumption is supported by the previous observation that in the pathological situation accompanied by MLP down regulation, cardiomyocytes try to compensate for the decreased stability of MLP protein by increasing the expression of its ligand N-RAP, which might finally result in the development of myocyte disarray that is characteristic of this disease
Cytochrome c (cyt c) was immobilized on surface-modified gold electrodes using a self-assembling approach. The resulting cyt c electrode was studied using cyclic voltammetry. Compared to pure phosphate buffer, cyt c electrodes exhibited in DMSO-containing solutions lower oxidation and reduction peak currents, which originated from a decrease in the addressable electro-active amount of the surface-immobilized protein. This is associated with the process of protein denaturation. The denaturation kinetics can be described by a sum of two processes with time constants differing by more than one order of magnitude. The subsequent change of the aqueous/organic medium back to a pure aqueous buffer resulted in a shift of the formal potential to its initial value and a partial recovery of the peak current. This can be attributed to the renaturation of the cyt c. The extent of renaturation depended on the organic solvent/water ratio of the mixture used. Detection of subicomolar concentrations of human matrix metalloproteinase-2 by an optical biosensor

We describe in this paper the development of a one-step sandwich assay for the highly sensitive and fast detection of human matrix metalloproteinase (MMP)-2 (EC 3.4.24.24), using surface plasmon resonance (SPR). For the assay, two ligands were selected: monoclonal anti-MMP-2 antibody Ab-2 and the tissue inhibitor of metalloproteinases (TIMP)-2. They were chosen on the basis of (1) their affinities to MMP-2, (2) the efficiency of immobilization to the sensor chip, (3) the efficiency of adsorption to colloidal gold, and (4) the stability of these protein-coated gold particles. The assay included mixing of MMP-2 with antibody Ab-2 adsorbed to colloidal gold with a diameter of about 20 rim and injection into the flowcell of the SPR instrument containing immobilized TIMP-2. By using colloidal gold particles an amplification factor of 114 and a detection limit of 0.5 pM for MMP-2 were obtained. The precision of the assay was high even at low analyte concentrations, the standard deviation being 8.3% for five determinations of 1 pM MMP- 2. No significant binding was observed with the structurally related MMP-9. The assay is far more sensitive and faster than commonly used methods for MMP-2 detection. As TIMP-bound MMP-2 is not detected by this method, the assay can be applied for measuring free MMP-2, reflecting the imbalance of free and inhibitor-bound enzyme in various pathological situations. Three cDNAs encoding purple acid phosphatase (PAP) were cloned from potato (Solanum tuberosum L. cv. Desiree) and expression of the corresponding genes was characterised. StPAP1 encodes a low-molecular weight PAP clustering with mammalian, cyanobacterial, and other plant PAPs. It was highly expressed in stem and root and its expression did not change in response to phosphorus (P) deprivation. StIPAP2 and StPAP3 code for high-molecular weight PAPs typical for plants. Corresponding gene expression was shown to be responsive to the level of P supply, with transcripts of StPAP2 and StPAP3 being most abundant in P-deprived roots or both stem and roots, respectively. Root colonisation by arbuscular mycorrhizal fungi had no effect on the expression of any of the three PAP genes. StIPAP1 mRNA is easily detectable along the root axis, including root hairs, but is barely detectable in root tips. In contrast, both StPAP2 and StPAP3 transcripts are abundant along the root axis, but absent in root hairs, and are most abundant in the root tip. All three PAPs described contain a predicted N-terminal secretion signal and could play a role in extracellular P scavenging, P mobilisation from the rhizosphere, or cell wall regeneration
A method for construction of biosensors with membranous cytochrome P450 isoenzymes was developed based on clay/ detergent/protein mixed films. Thin films of sodium montmorillonite colloid with incorporated cytochrome P450 2134 (CYP2B4) with nonionic detergent were prepared on glassy carbon electrodes. The modified electrodes were electrochemically characterized, and bio-electrocatalytic reactions were followed. CYP2B4 can be reduced fast on clay- modified glassy carbon electrodes in the presence of the nonionic detergent Tween 80. In anaerobic solutions, reversible oxidation and reduction is obtained with a formal potential between -0.292 and - 0.305 V vs Ag/AgCl 1 M KCl depending on the preparation of the biosensor. In air-saturated solution, bio-electrocatalytic reduction currents can be obtained with the CYP2B4-modified electrode on addition of typical substrates such as aminopyrine and benzphetamine. This reaction was suppressed when methyrapone, an inhibitor of P450 reactions, was present. Measurement of product formation also indicates the bioelectrocatialysis by CYP2B4
